Shopify and QuickBooks Reconciliation: A Payout-First Checklist

Reconcile the payout, not a top-line sales number

The fastest way to create a confusing Shopify–QuickBooks reconciliation is to compare a bank deposit with Shopify sales for a calendar day. They describe different events.

Shopify’s payout reconciliation report is designed to show the transactions and adjustments associated with a Shopify Payments payout. QuickBooks’ Shopify connection guidance describes the integration setup, but a connected app does not remove the need to define the accounting treatment.

Start with one payout ID and one closed period:

  1. Identify the payout amount, currency, payout date, and transfer reference.
  2. Export or review the payout’s included transactions and adjustments.
  3. Find the corresponding clearing or deposit record in QuickBooks.
  4. Explain every difference before posting an adjustment.
  5. Keep the accounting owner responsible for final entries and close decisions.

The worksheet is an evidence trail, not a journal-entry template. Tax treatment, revenue recognition, payout clearing, and account mapping depend on the business and its accounting policy.

Explain the common differences before changing anything

Fees and net deposits

A payment processor can transfer a net amount after fees. The payout report helps reconcile the transfer, while Shopify finance reports answer different sales questions. Shopify’s finance report definitions distinguish gross sales, net sales, and total sales; none should be silently substituted for a payout.

Refund timing

A refund may be associated with a different payout from the original sale. Record the payout period and source transaction before treating the difference as an error.

Disputes and adjustments

Do not collapse every adjustment into a generic “fee.” Preserve the provider’s wording and route any classification question to the accounting owner. That makes review, audit, and later reversal safer.

Multiple payment methods

Shopify Payments, other gateways, gift cards, and manual methods can settle on different schedules. Reconcile each settlement source to its own evidence rather than forcing them through one deposit comparison.

For each payout, retain the payout ID, expected and actual net amounts, included source records, open variance, owner, and resolution date. If the difference remains unexplained, keep the payout open for review instead of manufacturing a match.
